H.E.A.T. responds to a mutant attack in Nigeria, where Godzilla defeats El Gusano Gigante and Dr. Elsie Chapman discovers it had been feeding on plants used in chemical weapon production. Back in New York, a garbage-eating Nanotech Creature goes on a rampage through the city; H.E.A.T. boards the Heat-Seeker while Godzilla fights his way through the streets to intercept it. Next, strange faster-than-light tachyon pulses are detected near New Jersey, identified by Dr. Mendel Craven as a distress signal emanating from the Pacific Ocean floor — one that has been broadcasting for 55 million years. H.E.A.T. heads for Site Omega, a military outpost in the Pacific, where Godzilla eventually faces Cyber Godzilla — a cyborg built from the remains of his own mother. Cyber Godzilla attacks with missiles before being defeated. With Cyber Godzilla down, the aliens behind the operation are seen retreating. Anthony Hicks offers Nick the position of lead researcher on the captured mutations, but Nick declines to continue protecting undiscovered ones in the wild.
