The story unfolds in the Japanese city of Aoharu City, where several local schools fall prey to mysterious attacks and the kidnapping of students and staff. The game's various characters set out to discover who is behind the assaults on their schools, with cut-scenes and fights depicting their dealings with the other schools and with one another. The trail eventually leads to an elite institution, Justice High, as the culprit. The player's team faces off against Raizo Imawano, the school's principal and the game's first boss; if certain conditions are met during that fight, the story continues to a true final battle against Hyo Imawano, Raizo's nephew and the real mastermind. The single-player structure changes depending on character selection: choosing two characters from the same school (with a few exceptions) plays out a fixed story with predetermined fights bookended by short 2D cut-scenes, while picking two from different schools instead runs more like a traditional fighting game, with random opposing teams before the boss. In the arcade version, character choice was initially restricted to two from the same school, with free selection unlocking over time; the PlayStation releases included every character from the start and imposed no such limits.
