Xenogears unfolds as a sprawling, time-spanning epic rooted in a single catastrophe: the creation of Deus, a sentient biological weapon powered by an interdimensional being called the Wave Existence, trapped inside its engine, Zohar. When Deus's creators try to dispose of it aboard the spaceship Eldridge, the weapon rebels and downs the ship, leaving one survivor — a boy who is the first incarnation of the hero, Fei. Across thousands of years, the Wave Existence repeatedly reincarnates Fei and his love, Elly, while Deus's own creations — the immortal Miang, the emperor Cain, and the floating empire of Solaris — manipulate humanity from the shadows, farming the surface-dwellers as future components for Deus's resurrection. In the present, Fei is an amnesiac living in a quiet village until a Solaris attack reawakens his violent alter-ego, Id, and thrusts him into a war between the kingdoms of Aveh and Kislev. Joined by allies like the doctor-spy Citan, the rebel prince Bart, the priest Billy, the artificial human Emeralda, and Elly herself, Fei uncovers the truth of his many past lives, the false religion the Ethos used to enslave the world, and the schemes of Krelian, who craves nothing less than to become a god. As Solaris falls and the surviving villains converge, Krelian merges with the awakened Deus, intent on using the "ark of god," Merkava, to reach the Wave Existence's dimension. In the climactic confrontation, Fei finally reconciles his shattered personalities, and the Wave Existence transforms his Gear into the Xenogears. He and his companions destroy Zohar and free the imprisoned being, while Elly — now bound to Deus — uses her power to carry the threat out into space, saving the planet. Fei pursues her into another dimension, battles the very gene of destruction at humanity's core, and brings Elly safely home as Krelian dies, ending the ancient cycle at last.
