The game opens in ancient Egypt, where Prince Atem slips out of the palace to join his friends Jono and Teana at the dueling grounds, only to witness the mages perform a ceremony far darker than usual. Returning home, Atem learns that the high priest Heishin has stormed the palace wielding a strange new magic. Heishin strikes down Atem's tutor Simon Muran with the Millennium Rod and threatens to kill the king and queen unless Atem surrenders the Millennium Puzzle — but Muran reappears and urges Atem to smash the Puzzle, sealing himself and the prince inside it to await someone who can one day reassemble it. Five thousand years later, Yugi Mutou rebuilds the Puzzle and speaks with Atem within it, receiving six blank cards. Carrying them into a Dueling Tournament, Yugi discovers that defeating opponents fills the cards with Millennium items, and once all six are complete, Atem is able to return to his own time. There, Muran reveals that Heishin and the mages have seized the kingdom using the Millennium items, and that the only way to free it is to reclaim them from the mages who guard them — before he dies. Aided by the priest Seto, who provides a map to the mages' locations, Atem recovers all but one of the items, only to learn that Seto had merely used him to gather them in one place. Atem defeats both Seto and Heishin, but Heishin seizes the items to summon the demon DarkNite — who, finding Heishin lacks the authority to command him, turns the priest into a card and incinerates it. DarkNite then challenges Atem himself, and after Atem defeats both him and his stronger form, Nitemare, the prince at last takes the throne to lead his people in peace.
