One year after Ninja Gaiden Black, master blacksmith Muramasa is opening a shop in Tokyo when a CIA agent named Sonia arrives asking after Ryu Hayabusa — only for the Black Spider Ninja Clan to attack the shop and abduct her. Ryu pursues across the Tokyo skyline and rescues her, and Sonia warns him of an assault on Hayabusa Village by the Black Spider Ninja, who mean to steal the Demon Statue the clan guards. Returning home, Ryu finds his father, Joe Hayabusa, dueling Genshin, leader of the Black Spiders, but the statue is seized by Elizébet, Queen of the Greater Fiends and Ruler of Blood. Joe urges Ryu to recover it at all costs, and Ryu sets out across the world with Sonia, battling Black Spiders, Fiends, and three Greater Fiends — Alexei, Volf, and Zedonius — along the way. Ryu tracks Elizébet to South America, where she offers the Demon Statue to Infernal High Priest Dagra Dai to resurrect the ancient Archfiend, Vazdah. Ryu defeats her, though she vows to return, and learns from Genshin that the Archfiend is meant to emerge from Mount Fuji — the very place that binds both the Black Spider Clan and the Dragon Lineage. Back in Japan, Ayane brings Ryu the Eye of the Dragon, a gift from Joe, which he sets into his Dragon Sword to reform the True Dragon Sword. At the mountain's summit he finds Genshin waiting, and as Mount Fuji erupts the two ninja fight to the death; Genshin falls, and Ryu leaps into the volcano. Below, Ryu cuts down Zedonius, Volf, and Alexei and rescues Sonia, then faces a resurrected, fiend-transformed Genshin in a final duel. Defeated, Genshin shares a last mutual respect with Ryu, revealing his every action was meant to strengthen the Black Spider Clan, and hands over the cursed Blade of the Archfiend before dying. When a furious Elizébet appears, Ryu cuts her to red dust with both blades. Descending deeper, he defeats Dagra Dai, who sacrifices his own life to complete Vazdah's resurrection; Ryu slays the Archfiend, but a drop of his blood revives it, and it ascends to the summit in its true form. Amid the erupting volcano, Ryu wins the climactic duel for humanity's fate, then reunites with Sonia to watch the sunrise. In a post-credits scene, in a field of countless embedded blades, Ryu plants Genshin's Blade of the Archfiend and bows in respect before vanishing into the fog.
