Set right after Super Mario World 2: Yoshi's Island, the game opens as a stork delivers twins Baby Mario and Baby Luigi to a Mushroom Kingdom couple presumed to be their parents — only for it to be revealed that the babies were dropped at the wrong house. The stork reclaims them to find their true family but is ambushed mid-flight by Kamek, who seizes the stork and Baby Luigi while Baby Mario tumbles down to Egg Island, a floating land conquered by Baby Bowser, where he reunites with the Yoshi clan. Able to sense Baby Luigi telepathically, the Yoshis agree to carry Baby Mario across the island to the rescue. At Baby Bowser's castle, Baby Bowser awakens, lands on Kamek, and is beaten after trying to ride Yoshi, prompting Kamek to use a Giant Magical Hammer to make him gigantic. With Giant Baby Bowser defeated, Yoshi presses on to free the stork and Baby Luigi, only to be confronted by Adult Bowser, who has warped through space and time; he too is defeated and then enlarged by Kamek's hammer before falling at last. Yoshi finally reunites the stork with the babies, who are delivered to their real home. In a closing twist, the helpful warp pipe that aided Yoshi throughout is revealed to be adult Mario, who likewise traveled back to lend a hand before returning to his own time.
